Hi, We are also experiencing this issue and this is affecting our development time. Just to add more clarity from my side:
Our production app works completely fine — the issue only occurs when using shopify app dev during local development.
I’ve tested this across multiple combinations of:

Shopify CLI versions (including the latest, 3.87.4)

API versions (2025-04, 2025-07, 2025-10)
-
Node versions
-
And three different stacks: Vite, Remix, and Next.js
In all scenarios, the same problem persists:
whenever I make changes inside the extension folder, the extension files served from cdn.shopify.com vanish, live updates stop working, and the dev server stops reflecting changes until I restart it again.
Given that production behaves normally and the issue happens only during shopify app dev, it seems isolated to the development environment.
It would be really helpful if you could assist us further on this, or let us know if this is a known issue with the current dev server workflow.
