We’re in a similar situation here. We provide middleware integration between Shopify and a warehouse. We have used custom apps in the past, and have these set up for several existing clients; however, with the deprecation of custom apps in January, we are no longer able to onboard new clients until the public app passes review.
The app itself is basic middleware for managing order fulfillment and inventory levels for multiple Shopify merchants (who have contracts with the warehouse), with no user-facing UI. Custom apps were a reasonable solution for this, as we could work directly with each merchant to configure it (it is a boutique operation, so this remained feasible). With their deprecation, however, we are now required to create a public app (limited visibility), but are stuck in the review process with no clear timelines to provide to clients.
As noted elsewhere, the review time itself—while still a problem—would be easier to manage if there were clear communication of expected timelines so that we can communicate this expectation to clients. Most threads in the forum reference the normal 5-10 days, some threads say you’ll be contacted after the 10 days, some say 30 days, some (but not all) link to the post about extended review timelines, but then that post doesn’t have any useful follow up information.
Hey Matt, you can still use custom apps, have your customers create one and get their admin api access token. You can also create the custom app yourself and select the custom distribution to have them install it.
Custom legacy apps are deprecated, which means that merchants can no longer create them in the admin: Legacy custom apps can’t be created after January 1, 2026 - Shopify Changelog
So to create custom apps, we would need to use the dev dashboard, except we can’t create the app, the merchant has to:

You can only install a custom app in other stores that are part of the same organization. You can’t share apps to other merchants or even to other stores that are in a different organization.
Guiding a merchant through creating and configuring an app in the admin was one thing; moving this entire workflow to a separate dev dashboard for each client (and the architecture changes required to update how the integration is handled) is not actually a feasible solution, especially when public apps exists to solve exactly this problem.
